Sounds like your body is producing new skin cells faster than it can slough off the old ones.
That is where the flakes are coming from.
You can try mixing some baking soda and shampoo in the palm of your hand and scrubbing the skin underneath your beard as best as you can to help it along.
The problem will most likely resolve itself in about three months. If not, then you may have developed psoriasis.
